File system slightly broken

Something went wrong with fwrite I think and now there are three files, one with the square (unrecognized character) as a file name (2097153KB according to windows explorer), one with a space as a filename (7KB) and a file named "2" (256KB). I can still program the chip, even place new files, or update the firmware, but whenever a program on the microcontroller now tries to read a file, it breaks it (file becomes 0 bytes and information is lost).
Anyone got any clue how to fix this?
