Homemade Localfile system

I am planning to start designing my own board, and I want to have an on-board file-system, amazingly similar to the magic chip. I need it to be viable to my code, and the host PC. although I do not want to use SD, or USB devices. I know it is possible, because a very long time ago, I had an Atmel demo board, with both 8 pin and TSSOP Wide 48 pin FLASH chips. Has any one managed to do this yet?
