where mbed enabled id remain? In the mcu or in the complete board?
I mean to say that if i have been satisfied with my prototype then can i burn programming direct on mcu with conventional programmer or will i have to buy every time ready made board for same program. Because i have to use it for commercial product.

You can burn the generated bin file on any board using the same mcu as your mbed board. So that includes your own custom board.
